Well, we didn't see much of a bump with Smash or Mario Kart 8, so unless everyone who wanted those games also felt 3D World was an very high need title that justified the entire system on its own, they would seem to have picked up the system earlier.

Consoles at this point are niche products, so I don't think we're talking about your average customer that plays games at all sense, but average customer who would actually consider buying a console.

The Wii U has a toxic reputation and Japan is one of the rare ( or only ) places where after the big games like MK and Smash hit, the Wii U 2014 LTD is lower than 2013.

If (and that's a big if) those famitsu numbers are correct, then there are seven wiiu games that sold more than 35k digitally. DQX, Pokemon Scramble, MK8, Art Academy, Famicom Remix, 3d world and Pikmin. Smash is the numbers Wight at the top digital of all time at the eshop.
Minecraft seems big enough to warrant a retail release. I wonder if Sony had that in mind before MS bought Mojang. Now I think it would be impossible for Vita to get a retail release of Minecraft in Japan.
I think the better question is of Japan's perception of the Wii U. The 3DS is still selling well in JP and their software is selling very well on 3DS, so Nintendo's reputation as a whole isn't the issue.Is that really the Wii U's reputation in Japan? Well Skyward Sword didn't do so hot as well back in 2011. And that was on the massive installed bases of the Wii.

Most of Nintendo's remaining IPs aren't huge in Japan. I guess there might be an Animal Crossing game, but I'm not sure how much more that will actually move.
The Famitsu digital period is from 24 November - 21 December. Final Fantasy Explorers has been charting high digitally ever since (Square-Enix are one of the few companies to have released the digital version significantly cheaper).
Edit: I know this system isn't exact but it is fairly accurate (with the first two!). Using data from Media Create Week 52 and Nintendo's official figures then the following digital sales are:-
Tomodachi Collection - 167,448
Super Smash Bros. for 3DS - 418,065
Pokémon ORAS - 636,656
The first two numbers look legit but the ORAS numbers are way fucked up as neither SKU (it's two SKUs digitally) are above Tomodachi Collection LTD. Nintendo's Japanese total (retail + digital) is 2.920,000 which seems way too high.
